So work progresses on the TJ, just very slowly at the moment! We were about to put the carpet back in and noticed some puddles inside. A bit of investigation with the hose and looks like we have a leak through the front passenger side which from a little searching could be related to the drainage under the cowl but we also have leaks through the top of both doors.
Does anyone know whether this is typical with a soft-top TJ before I go and splash out on a set of replacement door seals or is a set of seals likely to be the answer?

Never had a seal issue with TJ doors unless there is a soft top tag breaching the seal; eg a Bestop tag over the door; they cause torrents!
Although I too now have soggy carpets so suspect cowl drain, now that I've ruled out heater matrix.

I've been getting a lot of water in the TJ for a while, coming in past the door seals. I've actually got new seals winging their way here from the US so I'll know before too long if new seals will help.

Was it cheaper to ship some from the US than buy some here?

It was about £80 all in, from an ebay seller using their Global Shipping Program. Didn't check UK prices at all. New handbrake cables arrived this morning, again from US ebay, £35ish for a pair. The GSP can make some items cheaper than rockauto, they just take a week longer to get here.

cowl seals inside the cowl where the vent for the heater meets the firewall
well it was on my TJ
as when i put one of them crappy plastic cover/hood thongs on the problem disappeared

I have full mud mats in mine so can see ingress of water pretty easy, have noticed with mine if it buckets down depending on how the car is parked and leaning either the passenger side or the drivers side leaks but not much and never both sides together, so think it will be a upper part seal prob with mine.
