I'm planning an engine swap in my CJ using a AMC360 TH400 and Quadra Trac box, the question I have is that the Quadra Trac transfer rear output is on the passengers side and the Dana 44 axel is in the centre, does this angle change make much difference, if it does what do I need to do to change this.

in real terms wont make much difference i have run many motors with odd angle props without any problems very slightly more wear on u joints maybe
if you want perfect i am sure a qtrac rear end could be found

Thats ok, but I thought the Quadra Trac rear ends were weak? what about a conversion to a Dana 20 transfer (I already have one) ever done that?

qtrac rear end weak not so we talking about the amc 20 axle gets a very bad rep due to its half shaft design its a hub pressed on to a tapered shaft they can spin in the hub if not checked and the hub nut kept uber tight however it can be known to happen so you simply replace with one peace shafts and do away with original design flub the amc 20 has a larger stronger diff than a 44 i have beat on mine with almost no mercy and have very few probs with v8 power and a locker

CJ6 will (or should be) Dana 44 at the rear with a NT CJ width.
No reason you can swop the complete powertrain from a Wagoneer with some engineering skills.
But you will have 6" of wheel sticking out each side.
TBH I wouldn't do that to an original-ish CJ6.
Pre Q/T J series had TH400-Dana20 transfer and all the bits are still around in the USA
