I had to leave the car for 2 weeks, and on my return the battery was flat. 

So disconnected battery and put charger on slow charge. 

Went to it tonight, took off the charger, and the jeep started ..... but .... the red alarm LED on the passenger side of the dash will not go out. 

Engine running, seady red light. 

Engine off and doors locked ..... red light still on. 

Anyone any ideas please?

Left the key in the ignition on the TJ when I disconnected the battery & our light did the same.

Cured ours by putting key in ignition, then disconnect battery. Remove key, re-connect battery, then see if it makes a difference, cant remember if I had to start ours to re-set it.
